Is there a way to send all of my Orchidee output files to a different location?

To send Orchidee output files to a location other than the scratch directory, you need to modify the following line in modipsl/libIGCM/libIGCM_sys/libIGCM_sys_obelix.ksh

typeset -r ARCHIVE=${ARCHIVE:=/home/<new output directory here>/${LOGIN}}
